Are you talking about Scenes with Externally linked components?
In IronCAD V6.0 or earlier if you:
1. Built an Assy saved the file.
2. Then saved out the components as external links,
3. Then saved the Assy file again, the file size would not change.
You would have to do a Save As in these cases, and then the master Assembly scene would drop in file size. This sounds like what you are describing.
This bug has been fixed in IC6.0 PU2, so current users don't have to worry about this work around.
